Looks like some kind of body filler, bondo or mud daubers or something? You could drill them out and then plug them. But you could also use the holes for a line and attachment points. I have a plug cutter for patching holes. You just find a similar piece of wood that matches and drill the plug out of it, glue and saw it off flush, sand, etc.
