I want to bond hot glue backed veneer to epoxy coated plywood thwart gusset on a SOF canoe. I'm thinking hot melting it then epoxy encapsulating.

I can't see any reason not to. The only caution I might add is to make sure that you apply epoxy to both sides of the gusset to minimize the possibility of differential expansion.
