Filler Concerns and questions

Curious about Wooden Canoes
After months of repairing my 1922 OT Guide and recanvassing I then applied the filler. After thoroughly mixing the silica and brushing it on following instructions both that came with the filler and from Jerry and Rollin's book I noticed a difference in how the canvas was taking the filler from one end to the other. A little more than half the canoe looked like painted canvas whereas the filler on the rest of the canoe set up more like a clay consistency. I had continuously stirred the filler and even after applying the second and third coat the difference remained in the appearance of the canvas.
So my question is: Is the weave filled or am I going to have problems downstream so to speak? If it isn't filled how do I correct the issue? I recall reading NOT to apply another coat of filler once the last coat is dry. Why is this?
I appreciate any guidance since this is my first restoration. Thanks.
